Premiere or After Effect?

I showed my final animation to Mat today for some advices. He noticed that my animation is not in the best quality as there's some over lapping of frames which could be improved by using After effect. However, I am not good at After Effects so Mat has done the job for me putting the music and sequence together.

I did my animation in Premiere because I am comfortable with it and it is more straight forward.

Using Premiere:

The overlapping is gone and the frames are presented smoothly than using Premiere.

However using Premiere:

I saved the image sequence with a black background colour so that I need to use colour key to get rid of the black. Premiere remove the colour better than After Effect and eventually I choose to use After effect animation due to its better quality. Next time I should use green for the background , act like a green screen, so as to aid the colour keying and avoid the same problem.
